There are a number of reasons that there may be a difference between the Payroll Report and the EFT Report, they include:
Previously processing an EFT file for the pay period. If this is the case the EFT Report will only show the transactions entered after this time.
Transactions where Generate Payment has been unticked will be excluded from the EFT Report
Manual Calculation Subtract transactions will be excluded from the EFT Report
Transaction Adjustment will be excluded from the EFT Report
Employees who have a Payment Method other than Transfer EFT will be excluded from the EFT Report
To find if there are transactions that are being excluded from the EFT Report, you can review the Net Pay values on the Summary of Pays Report. This report provides subtotals for each Pay Method per location included in the pay run.

You can see all the payments for this pay period by going to Payroll, Reports, Transactions, Summary of Pays Report. Filter the report based on Payroll Company, Location and Pay Frequency. And you can choose to see Employee details by ticking the Show Employees checkbox. When reviewing the report:
Total Payments on this report will balance to the Net Pay value on the Payroll Report
Payments Generated will balance to the Total Pay Amount on the EFT Audit Report
Payments Not Generated will be the payments excluded from the EFT Audit Report
